If the APC is working, from the game point of view, everything is OK, but one or two of the cores are delaying the spawn. Entry to Pripyat is very CPU-heavy process, (it has always been, in vanilla as well. In fact in this mod, it's even a bit lighter). I have seen the symptom after chancing to Quad-Core from pentium D, too. After you've entered the level, make a quick-save and load, repeat it a few times along the way. Your OS is also 64 bit, as it seems, which needs to be seen if it affects further in any way, make it worse or not together with Quad-Core.
Try save-load a few times, you may need to try entering the level a few times, too, while waiting to get lucky with the CPU.
I had tried affinity on my Quad, but couldn't notice any real effect of it.
My game had been flowing like a fast river with Pentium D, then I changed to Quad, now I can go get a cup of coffee sometimes while waiting some spawns to arrive.
MS is supposed to be releasing a range patches in a week (SP2 for Vista, I guess there'll be something along the way for XP as well) but it is yet to be seen if those hotfixes will be of any help for multi-core gaming problems.
